My understanding is that it is a surcharge placed upon requests outside the regular ordering options of the car.
As an example - You want Nav but it is only available as part of a $3000 technology package. So, you opt to pay for it standalone (ie. $750) and add $400 for your special order. *note, these are not the real prices.
I don't know if special orders happen very often or if it has anything to do with BMW Individual.
